Best to scrape off the texture, use regular drywall repair methods (plaster and tape), then get the spray texture and re-texture to match. Spray texture is available at Home Cheep-O, and it works pretty good. sounds like the ceiling seems were not done right to begin with. To make it match perfectly, you will have to redo the entire ceiling. You can try to remove just the seam area of the popcorn, but it will be hard to get it too look random when you reapply the popcorn texture to just that area.
